Ken just looks mortified that somebody had to come right out and say it, but he can't really get mad at Aigis the way he can at the flowers. Aigis...is Aigis. She wouldn't realize it. (She definitely doesn't know how it feels to be the short one, since she was made at that height and always had guns in her fingers to make people think twice about commenting on it! Being a robot would be kind of cool, wouldn't it?)
So it takes him a few seconds to figure out how to respond, because he's not quite sure what to do with such a literal answer, but taking it out on her doesn't seem to be the answer, at the very least. ]
